Sometimes you can screw up because you didn't read instructions for a specific mod, or it's outdated and doesn't work with the game anymore, and sometimes you can stuff up because you didn't install something in the correct order. If you have a little bit of modding experience (I've gained it over the years ever since I first started modding Morrowind) any problem is fixable. The only problem I've ever had with HS was the 4k mod screwing up and desaturating the colours but I fixed it by changing options in the ini files. There are mods that conflict and change the same things but you either pick one or the other like the uncensors and texture replacements for example. I have so many mods in my game, and the only times I've run into conflicts are when slot IDs are the same which is easy to fix with the HS_SlotID program. You weren't modding Honey Select correctly then. Though I do agree that HS is probably the most well rounded game for these kinds of things, the only thing that it needs is official VR support. Been there done that, the struggle is real. exe's that are awesome patches that fix this problem, but they are waaay outdated and a ton of more mods these days are out there, so if you want the fullest experience you need to like spend at least a DAY fixing all these conflicts and adding the mods to the correct places.
